I have just updated to Ubuntu 9.04 and after that I installed SABnzbd 0.4.9. Now my server won't download anything and the shutdown script doesn't seem to work anymore...

Check your connection in Status and Interface settings window.
Use Test Server in Config > Servers.
We will probably ask you to do a test using only basic settings. - Do you experience problems during repair or unpacking?
Enable +Debug logging in the Status and Interface settings window and share the relevant parts of the log here using [ code ] sections.

We've has lots of complaints about Ubuntu 9.04.
So far it looks more like an Ubuntu problem than a SABnzbd problem.
You can try an earlier version of SABnzbd, but I'm not sure it will help.

It does give the session key as well. I now have installed via the ubuntu repos and everything works

Be aware that there are a few (minor for most people) bugs in 0.4.9, due to forgotten 'session keys'.
